Obviously you have a problem on your motherboard, so flying the bebop with that kind of issue is cause of worry. Having said that, the fan stops running as soon as the motors start. I think this is related to both having enough ventilation during flight and avoinding an extra rotating body (as small as it may be) onboard, which could introduce some bit of momentum and instability. Assuming your o n l y problem is an electrical contact between the motherboard and the fan, whyle flying your bebop will be just like any other bebop. In fact the heat after flight is normal (it is even printed on the sides of the bebop 1) and I am sure it does not come from the vent not running (it is not supposed to be running during flight). A secondary problem is that this heat will not be dissipated by the fan after landing, but I believe most of us switch off and remove the battery almost immediately after landing, so again, no fan running in our bebops either when they're off after flight. In conclusion, this malfunction might not be as critical as it seems. But it all depends on the first assumption: that the problem is limited to a missing connection, not a sympton for bigger/hidden hardware problems. Good luck!
